Tahle verze franšízy, výrazně odlišná od ponurých, násilných a temných komiksů MIRAGE, z nichž želvy vzešly, zůstává nejdéle běžící a nejpamátnější ze všech. Čtyři želvy spadnou do kanálů a ujme se jich Hamato Yoshi, Japonec poslaný do New Yorku, který byl nucen žít v kanalizaci. Jednoho dne spatří podivnou zelenou záři, která čtyři želvy promění v tvory podobné lidem. Hamato (nyní Mistr Splinter) se vlivem zelené záře změní v obřího potkana a učí želvy nindžovským dovednostem. Ty se pak spojí s reportérkou zpravodajství Channel 6 April O'Neilovou, aby bojovaly proti Yoshiho úhlavnímu nepříteli Shredderovi a Krangovi, mimozemskému válečníkovi z Dimenze X.
