Píše se rok 2199. Lidstvo bylo ve válce s Gamilosy rozdrceno a útok vetřelců ho zahnal do podzemních měst. Vědci odhadují, že mu zbývá poslední rok. Mladí důstojníci Susumu Kodai a Daisuke Shima převezmou záhadnou kapsli z lodi, která nouzově přistála na Marsu, a vrátí se s ní na Zemi. Skrývá se v ní poslední naděje lidstva: planeta Iscandar na druhé straně Magellanovy galaxie má technologii, která dokáže Gamilosy porazit a obnovit planetu. Tímto úkolem je pověřena vesmírná bitevní loď Yamato, jenže lidstvu zbývá jen rok.
